Yeah, they have some problems with that. Toad changes eye color as well, if I remember correctly.
As for Mystique, I think she got her change after “The Cauldron” – she was thrown into Magneto’s machine that perfected a mutant’s ability. She looked horrible right after, but she got her new look after that.
